Blackburn's fans put on a protest, chanting for Jack Walker, their previous owner, in the 22nd minute, in protest at current owners, Venky's.
Blackburn matched United in the first half for effort and aggression, and went ahead early in the game when Danny Graham rifled past Sergio Romero following a magnificent assist from Marvin Emnes.
10 minutes later, United equalised after excellent work from Henrikh Mkhitaryan teed up Marcus Rashford to round the 'keeper.
In the second half, United struggled to open up their opponents until Jose Mourinho brought on Ibrahimovic and Paul Pogba, and the two combined with 15 minutes of normal time left when Ibrahimovic swept home Pogba's long ball to send United into the quarter-finals.
