Goals in each half from Victor Wanyama (6') and Harry Kane (48') gave the home side a 2-0 lead before Wayne Rooney netted for Jose Mourinho's changed United side on 71 minutes.
Spurs fans spilled onto the pitch at full-time after Mauricio Pochettino led the club to their most successful season in finishing in the top two behind champions Chelsea for the first time in 54 years.
United were the final visitors to the north London ground before its demolition after Pochettino said that the stadium's farewell game a was huge moment for his club's supporters:
Tottenham have also gone unbeaten at home for the first time in a league season since 1964/65 (W17 D2 L0 this season).
